Defender Slimane Raho netted the winner in the 64th minute as Setif reached the final on the away goal rule after Al-Gaish won the first leg 2-1 in Cairo.
Raho easily tapped into an empty net after being fed by a pass that evaded keeper Gharib Hafez.
Setif will face Morocco's Wydad Casablanca in the ACL final.
Al-Gaish will now direct their attention towards the Egyptian League campaign.
The military club battle with Cairo giants Zamalek to finish second in order to claim the final CAF Champions League qualifying spot.
