The Gunners came back from a goal down to take a first half lead through Emmanuel Eboue and Nicklas Bendtner. In the second, Bolton pushed for an equalizer but Arsenal sealed the contest courtesy of a late Denilson strike.
The hosts took the lead against the run of play in the 14th minute when Kevin Davies beat Kolo Toure to head Andy O' Brien's cross past Manuel Almunia.
The visitors drew twelve minutes later when Eboue – who might have been offside - was released by Bendtner. One minute later, Arsene Wenger's men added a second through a Bendtner tap in.
Bolton looked a lot better after the interval and Almunia was put under a lot of pressure for the first 15 minutes.
Afterwards, the Gunners gained more possession before adding the third goal when Denilson converted Adebayor's cross from short range.
Also in the fifth round of the Premiership, Gianfranco Zola marked his first home game in charge of West Ham with a 3-1 win over Newcastle United.
New signing David Di Michele scored twice on his home debut and Mathew Etherington scored a third while Newcastle's only goal came through Michael Owen.
Liverpool were held to a goalless draw at home by Stoke while Blackburn beat Fulhaom 1-0 at Ewood Park.
The win leaves Arsenal top of the table with 12 points followed by Liverpool with eleven. Both teams will be closely watching the crucial Chelsea – Manchester United clash to be played on Sunday.
