Cedric Bardon's 31st minute strike cancelled out Mario Balotelli's early goal (14) for the visitors. Marco Materazzi (45) restored the lead for Inter before Georgos Panagi leveled once again for Famagusta.
Nikous Frousos put his team up front on 50 minutes and it was substitute Julio Cruz who secured Inter's point with an 81st minute header.
Inter started the game comfortably, and from a long-range free kick, Zlatan Ibrahimovic's effort was punched by Arjan Beqaj into Balotelli's path who found no difficulty in putting the Italians up front.
On the half hour mark, Bardon capitalized on a deadly error from Nicolas Burdisso, who was trying to head the ball back to his keeper but only found the unguarded striker to place the ball in the empty net.
On 45 minutes, Materazzi headed Inter ahead after connecting with Balotelli's right flank corner.
Right before the end of the half, Famagusta were lucky enough to see Esteban Cambiasso's header ricochet off Panagi's head before the ball found its way past Julio Cesar.
After the interval, another Burdisso error left Frousos through on Cesar and the left back accepted the gift by adding his side's third.
Cruz saved Mourinho's blushes when he came on to head Balotelli's free kick past Beqaj nine minutes from time.
In the group's other game, Werder Bremen were beaten 3-0 at home by an excellent Panathinaikos side.
The Greeks' goals all came in the second half thanks to Vangelis Mantzios (58), Georgios Karagounis (70) and Alexandros Tzelios (83).
Despite the draw, Inter are still top of Group B with eight points followed by Famagusta with five and Panathinaikos with four. Bremen are trailing the bottom of the group with three points after four rounds.
