Tatsuka Tanaka (19), Markus Tulio Tanaka (47) and Keiji Tamada (47) scored the visitor's goal to seal the big Japanese win in Doha.
In the same Asian World Cup qualification Group A, Bahrain were unluckily beaten at home by Australia, thanks to a 94th minute Marko Bresciano strike.
Australia are now top of the group with a hundred percent record of nine points from three games followed by Japan with seven, Qatar with four with Uzbekistan and Bahrain fourth and fifth respectively with one point.
In Group B, Saudi Arabia were stunned at home by South Korea. The Koreans scored twice in the last 13 minutes to lead the group with seven points.
In another game, United Arab Emirates drew with Iran 1-1 in Abu Dhabi. The home side took the lead through Abdul-Rahim Gomaa on 19 minutes, before Karim Bagheri leveled for Iran eight minutes from time.
The first two teams of each group will make it to the 2010 World Cup in South Africa, while third-placed teams will play a knock out tie and face the fourth team in the CONCACAF qualification for another World Cup spot.
