The Ivorians took the lead in the first half, thanks to a 29th minute striker from Koro Issa Kone.
But Ahmed Fathi put Egypt on level terms in the 62nd minute, before his Ismaili teammate Ahmed Hegazi won the game for his side one minute before the final whistle.
Egypt are now level on three points with Ivory Coast and Nigeria, who take on South Africa late on Thursday.
The young Pharaohs next game will be against the South Africans on Sunday.
