Ahmed Ali opened the scoring on 23 minutes before Ahmed Samir Farag scored the Dervishes' second one minute past the half-hour mark.
Mohab Saied left the Military side with a mountain to climb on 57 and Abdullah Al-Shahat completed the rout 19 minutes from time.
Ismaili will face Ittihad, who battered Tanta 6-1 on the same day, in the cup quarter finals on Saturday.
Control
Ismaili were in control right from the start.
Ali scored the first goal when he headed a Farag cross into the net.
Afterwards, Farag turned from provider to scorer as he converted a free kick on the edge of the area.
The 23-year-old made way for Saied only four minutes after getting his name on the score sheet.
A cross from Mohamed Fadl and a header from substitute Saied saw Ismaili gain a three-goal advantage.
Al-Shahat hit the last goal with a powerful shot.
