The visitors took a first-half lead in Niamey through striker Mohamed Bangura, but Issoufou Dante equalized for Niger on 64 minutes.
The African minnows, who defeated Egypt 1-0 back in October, completed their comeback with two late goals on 79 and 89 minutes by Modibo Sidibe and Kamilou Daouda.
Niger’s second straight win leave them one point behind leaders South Africa, who handed African champions Egypt a dramatic defeat on Saturday.
Sierra Leone remain third with two points, one ahead of Egypt.
The next round of matches will take place in June, with Egypt hosting South Africa for a last chance to make amends to their dismal start.
